Johnny Depp claims that the eye makeup is not eye liner, but rather a tool used to protect himself from the sun's reflection on the water. The sun's reflection can cause one to loose variations of their vision and lead to blindness. Jack Sparrow uses this technique, as the nomads did, to prevent such an event.

The scar on the right jawline never seems to heal. Wonder why? Johnny Depp believed that the scar never healed because Jack had encountered Syphilis somewhere down the road...
